In my opinion, the film doesn't really need to explain why Gladys needs those children; the archetype of the "witch" goes a long way, for me, there. In stories, witches kidnap children, they eat them, they steal their life force, etc. I think we can probably infer that that's what's going on with Gladys; the film implies she's been alive since the 19th century (Marcus' line about "consumption" being something that ended with the Oregon Trail), so I think she's probably using blood magic to extend her life.
As for why she took those specific kids, I think it was just the simplest solution for her; Alex had access to his class's stuff, and she needed personal items to do her magic.
On a thematic level, though, I don't even think that explanation is necessary. School shootings are senseless, evil things; there are structural reasons for why they happen, but looking for "reasons" on the individual level is probably going to be a fruitless endeavor. If the film never gave any motivation for Gladys at all, it would have rang thematically true. As it stands, she has a more (heavy quotes) "legitimate" reason to want to take those kids than any school shooter ever will have. In the world of the film magic is at least real, so, unlike real life shooters, she's getting something (extending her life) out of doing what she does.

It's odd that they added this one to the GBA online system when they have the remake for sale on Switch. It's a win for videogame preservation, but it does seem like a very un-Nintendo move. Still, love this title. I remember I put in over 500 hours on Blue Rescue team (the DS version). My starting quiz made me into a Charmander, which was just fine with me because that's undeniably the coolest Kanto starter.
