A correction on the Pidge thing, she was actually posing as a guy under a false identity because she got herself banned from the premises for hacking military secrets, which is quite different from Chihiro's reason. After her identity is known to all, she stops claiming to be a boy and everyone calls her a girl, because she is a girl. It'd be the same in a genderswap world, the whole point was that she was posing as a false identity. There are lots of women in the military in that show, and it's honestly wrong of people to assume that she had to because of her gender or because she's secretly a transboy.

So for slight context regarding Naoto Shirogane's gender;

In persona 4, the gameplay loop revolves around rescuing people from their 'shadows', which are manifestations of the repressed parts of their personalities, deliberately emphasized.

Naoto Shirogane is a prodigy detective who dresses and acts masculine because she fears that otherwise she'll be seen as a girl 'playing' at being a detective.

Her shadow shows itself as her duplicate, wearing a labcoat that's too big, acting childlike, and plans to televise Naoto's Gender Reassignment surgery. Because of this, a lot of people interpret Naoto as trans.

But shadows are deliberately exaggerated, and the actual point is that Naoto is so focused on removing any possible reasons for people to look down on her that she's suppressing her true self. It's only when she embraces that childlike part of herself, and accepts that some people just might not respect her, that she becomes strong enough to face the world as her true self.

There's obviously a lot of transgender allegory in her character, but the point is that Naoto becoming male wouldn't make her happy.

Similar to how in-game, Chihiro dressing and acting feminine comes from a fear of being bullied for being 'weak', rather than a desire to be female.
